If not, restore your most recent nandroid - you could try an "advanced restore" and just restore the system partition. If you are using a custom ROM, flash that again without a wipe and you'll be fine. I don't know why it said that, but it would have been better to ignore it. Do you have a nandroid, or a copy of you ROM zip? Formatting the system partition has erased the ROM (because /system is where the ROM lives).
